So we have no idea on how strong the mafias are this time, there is a vigilante that can strike at will(?) and this time there are Godfathers..how do the godfathers differ from regular mafia?

In the past the Godfathers have shown up as innocents when investigated by the detective. This time it looks like they appear innocent to the FBI Agent but not to the CIA Op.

Remember, the Vigilante is working for himself, and only himself. Hrm, what's to stop a Vigilante from siding with a mafia family? Something tells me that would not turn out well

Remember, the Vigilante is working for himself, and only himself. I thought the Vigilante was an innocent trying to kill mafia. So the Vigilante can win the game even though the innocents lose?

I also think that "vigilante-ing" someone should be discussed each day. Ie. If we have 2 mafia suspects (and we are fairly sure at least 1 of them is mafia) the vigilante should use his powers on one of them while we vote off the other. Sure we may lose an innocent here and there but assuming 3-5 mafia member per family, we can lose almost 3 innocents per mafia member.
I think the vigilante should obviously not reveal himself during these discussion.
I don't see the vigilante role as a bad thing for the innocents, I see it the other way around.

One (probably dumb) question from a new guy that thought this sounded fun but didn't want to sort through 60 some pages of the last game...Do the Mafia members know who the members of the rival Mafia are?

No, they do not. They are trying to kill each other just like the innocents are trying to kill them.

Clarification Question: Can the vigilante strike during the day? Or does he want until the night?
This could impact our elimination discussions.

I will still contest, at least on the first day, that going after a non active member is a valid thing to do. It worked for CW a few games ago, it almost worked for me last game against BigD, and seems like a valid option. Those players don't benefit us by not voting, so to keep them around just because doesn't seem like a valid reasoning. Even if they may get the plague.

You guys may be right on the Vigilante thing. I guess I was used to other games where the Vigilante was essentially his own faction and the only way he won was by being the last man standing.
Dags, clarification? Does the Vigilante win if the innocents do or is he required to be the only one left at the end to win?

And as I recall, last game we pretty much abandoned this idea by the 2nd or 3rd day, and I think that hurt us. I think we need to keep this up for the first few days at least, unless we have a really strong reason to vote for someone else.
