If we're limiting this to football - I can kinda see it. Although it seems to me that we play UNI more often than we play Baylor, or maybe it just seems like it. Furthermore, IMO if we lose to UNI the season is OVER for all intesive purposes. Fan support is tanked, it's almost unrecoverable from a post season standpoint (again - this is FB).
We play them as often as Baylor in BBall, and probably more often in things like volleyball and wrestling and a number of other sports.
True - UNI has zero effect on conference issues. But they have every bit the impact, maybe more, than Baylor on post season for most sports. But who are we kidding right now in terms of conference finishes - if we can't get by UNI, we aren't making much of a splash in conference anyway. Our fan support was just fine when we got killed by them a few years ago on the football field. Of course we followed that up with the Iowa win and IMO that has a much larger fan support factor than the UNI game.

For instance, Creighton should be a more important game in bball to them than Iowa State, and that doesnt bother me one bit.

I've had lots of DB errors popping up and my reply just vanished, weird font in typing it as well).
The last UNI loss was during Chiz's first season and the fans were optimistic as much as anything. They got a bye with that. If that were year 4 it would've been a meltdown of epic proportions.
I misinterpreted the question. I was looking at from who do I care more about, and not which team is more important to the athletic programs. It doesn't change my perspective much. I'm all for conference titles being a priority. But in the end - if Baylor is the roadblock to true conference success ..... 
In the end, it's pretty close to a wash IMO.

I think this discussion is kind of funny and ironic, because a lot of these arguments are the same ones Iowa fans use when playing us. "It's much more important for us to beat School X from the Big 11 than it is to beat ISU".
Now, obviously UNI is FCS in football, so my point has a hole in it, but it still has merit.
Give me the option of winning the B12 North, while suffering a loss to Iowa or UNI, compared to struggling through conference season, yet getting wins against Iowa & UNI and I'll take the division championship any day. However, despite UNI having a powerhouse of a program at the FCS level, it's still an embarrassing loss if we lose to them. That being said, I think conference games do hold more weight, but losing to in-state rivals is never an easy thing to deal with.

From a football standpoint (or really any sport for that matter) I would say Baylor is more important. From a general college standpoint I would say UNI.
For me, probably because of my lifelong hatred of the Hawkeyes, I have always been more neutral towards UNI and have found myself rooting for them when they are progressing their way through the FCS championships.
The original post didn't necessarily say which would be a more important football game, but as listed in the "General Discussion" forum. I would much rather hear about news coming out of CF than Waco anyday from any aspect because an invested interest in local news.

To buy into that D-1AA went away means you buy into the FCS vs. FBS ********. I for one still use the D1 and D1-AA monikers because I don't want to be know as the "bowl system".
More on point, Baylor is in the conference. Baylor > UNI
