So there's a strong possibility I may me relocating to the Council Bluffs area temporarily for work. Anybody have any insight into what are good/bad areas over there? Any leads on affordable housing arrangements are also appreciated.
Bad areas of Omaha: basically, the closer to Downtown you are, without being in Downtown itself, the more crime you are likely to experience. Also, the further west you go, the more expensive it will get. I would try to find something in the middle (west of 72nd Street, east of I-680), depending on what you're looking for. Not sure if you're interested or not, but you could check into other nearby towns (Papillion, La Vista, Bellevue, etc.).
Bad Areas of Counciltucky: Everywhere.
(NOTE: for a fun activity to kill off some time, try people watching at the Lake Manawa Wal-mart in CB...so creepy it should be outlawed).
EDIT: I just noticed your Affordable Housing comment. Check out the Nebraska Investment Finance Authority website. They have listings of several affordable rental housing programs, which you can select by community. http://www.nifa.org

Fontenelle Hills Apartments in Bellevue are on the bus line. Large and fairly cheap. Some complexes let you rent for six months and then by month.Seems like $600-1000 month is rent range of apartments.
