Vader was nerfed after getting beat down by Obi-Wan on Mustafar. When he became more machine than man he lost some of his power in the force. I'm pretty sure he couldn't use force lightning because of this.
That's one of the big reasons the Emperor wanted to replace him as his apprentice with Luke.

Had Vader been given that directive yet? That came later. He might have had suspicions about Luke, but from what the emperor told him, Vader thought his wife and kids were dead.
