I actually think The Emperor is the best villain. He orchestrated the end of the Republic and hid himself right under the noses of the entire Jedi council.

That doesn't make any sense.

Vader knows Luke is his son at that point. I read a book told from Vaders POV in which he thinks about getting Luke on his side to help him overthrow the Emperor. He may have been acting on his own going down to the base to get Luke.

Remember, by the time the stormtroopers got into the base, most of the rebels weren't even there, save Han, Leia, et al.

Maybe the objective all along was to distract the Rebels with the ATAT and ATST walkers so that Vader could slip in and capture Luke before turning the Rebel base into toast? That plan may have worked brilliantly if Han and Chewbacca hadn't been tipped off by finding the probe droid.
