Whatever you do, DO NOT fly into SFO and stay near the airport. That will be the quickest way to ruin your trip by being super far away from everything you'll want to do the entire weekend. I know a lot of people make this mistake because it looks close on a map, but it takes forever to get to the city and even more time to get to Berkeley.
If you're looking for a great hotel deal, try the Le Meridien in the Financial District. http://www.starwoodhotels.com/lemeri...ropertyID=1957
Centrally located and close to a lot of attractions in SF (the Wharf, Union Square, Embarcadero, etc). If you go on Hotwire, it's the only 4.5 Star hotel in the Embarcadero area ($137 per night which is super cheap for SF). It's also a quick BART ride and a few block walk coming from either airport.

Please be aware though that BART doesn't run 24 hours. Check the schedules.

Re: Charter Flight
If you go out you have to stop by and eat at Skates On The Bay. Their Mohitos are also excellent . The view is incredible if you can get a window seat. Skate's On The Bay
